陕甘宁3个地方黄牛群体Y染色体基因组遗传多样性与父系起源研究OA
Genetic Diversity and Paternal Origin of Y-Chromosome Genomes in Three Indigenous Cattle Populations from Shaanxi,Gansu and Ningxia
从全基因组水平探究秦川牛、早胜牛和固原牛的Y染色体基因组遗传多样性与父系起源,为陕甘宁地区3个地方黄牛群体的遗传资源保护与利用提供科学依据.本研究采用生物信息学方法,对15头秦川牛、12头早胜牛及14头固原牛的Y染色体基因组进行遗传多样性分析,并构建系统发育树和单倍型网络.结果表明,共鉴定到2 005个Y染色体基因组单核苷酸多态性位点(Y-chromosomal single nucleotide polymorphisms,Y-SNPs),检测出10种Y染色体基因组单倍型(Hap),其中Hap1(12/41)与Hap3(15/41)共享的个体数最多.Y染色体基因组遗传多样性分析显示,固原牛Y染色体基因组的单倍型多样度最高(0.846±0.070),其次是早胜牛(0.682±0.102),秦川牛最低(0.514±0.116);秦川牛的核苷酸多样度(0.117±0.098)最高,固原牛(0.067±0.015)次之,早胜牛(0.015±0.007)最低.系统发育树与单倍型网络图表明,秦川牛包含Y2b(93.33%)和Y3a(6.67%)2种Y染色体单倍型组,早胜牛包含Y1(8.33%)和Y2b(91.67%)2种Y染色体单倍型组,固原牛包含Y1(7.14%)、Y2a(28.57%)和Y2b(64.29%)3种Y染色体单倍型组,其中Y2b单倍型组在3个黄牛群体中均占有优势地位.综上可知,秦川牛、早胜牛和固原牛具有丰富的父系遗传多样性,均以普通牛起源为主,仅秦川牛中有1个个体为瘤牛起源.
This study aimed to investigate the Y-chromosome genetic diversity and paternal origins of Qin-chuan cattle,Zaosheng cattle,and Guyuan cattle at the whole-genome level,and to provide a scientific basis for the conservation and utilization of genetic resources of the three indigenous cattle populations in Shaanxi,Gansu and Ningxia region.The Y-chromosome genomic diversity of 15 Qinchuan cattle,12 Zao-sheng cattle and 14 Guyuan cattle was analyzed using bioinformatics method,and a phylogenetic tree and a haplotype network were constructed.The results indicated that a total of 2 005 Y-chromosome single nucleo-tide polymorphisms(Y-chromosomal single nucleotide polymorphisms,Y-SNPs)were identified,and 10 Y-chromosome haplotypes(Hap)were detected.Among them,Hap1(12/41)and Hap3(15/41)were the most prevalent haplotypes.Analysis of Y-chromosome genomic diversity showed that Guyuan cattle exhibi-ted the highest haplotype diversity(0.846±0.070),followed by Zaosheng cattle(0.682±0.102),while Qin-chuan cattle had the lowest(0.514±0.116).The nucleotide diversity of Qinchuan cattle(0.117±0.098)was the highest,followed by Guyuan cattle(0.067±0.015),and the lowest in Zaosheng cattle(0.015±0.007).Phylogenetic tree and haplotype network analyses revealed that Qinchuan cattle contained two Y-chromo-some haplogroups,Y2b(93.33%)and Y3a(6.67%);Zaosheng cattle contained two Y chromosome haplo-groups,Y1(8.33%)and Y2b(91.67%);Guyuan cattle contained three Y chromosome haplogroups,Y1(7.14%),Y2a(28.57%),and Y2b(64.29%),with the Y2b haplogroup occupying a dominant position in all three cattle populations.In conclusion,Qinchuan cattle,Zaosheng cattle,and Guyuan cattle possess rich paternal genetic diversity and are primarily originating from taurine cattle lineages,with only one individual in Qinchuan cattle originating from indicine.
