4种橡胶树叶绿体基因组密码子偏好性分析OA
Analysis of Codon Usage Bias in the Chloroplast Genomes of 4 Varieties of Hevea brasiliensis
为探究橡胶树叶绿体基因组密码子偏好性及其影响因素,对4种橡胶树(Hevea brasiliensis)[巴西橡胶树(Hevea brasiliensis)、光亮橡胶树(Hevea nitida)、边泌橡胶树(Hevea benthamiana)、矮生小叶橡胶树(Hevea camar-goana)]的叶绿体基因组密码子偏好性进行研究分析.结果表明,中性绘图和ENC-plot分析显示,4种橡胶树叶绿体密码子偏好性受突变压力和自然选择的共同影响,其中自然选择对密码子使用偏差结果的影响大于突变压力的影响.PR2-plot分析显示,密码子第3位上的碱基T的使用频率高于A,G的使用频率高于C,表明这4种橡胶树叶绿体基因组密码子的第3位碱基存在一定选择偏好性,密码子的偏好性并非仅由突变决定,还受到自然选择等多种因素的共同调控.研究表明,自然选择是导致4种橡胶树叶绿体基因组密码子使用偏差的首要因素,突变压力是次要因素.4种橡胶树均筛查出14个最优密码子,密码子第3位碱基大多数是A/U.
To investigate the codon usage bias and its influencing factors in the chloroplast genomes of Hevea brasiliensis,the chloroplast genome codon usage bias of 4 Hevea brasiliensis varieties[Hevea brasiliensis,Hevea nitida,Hevea benthamiana and Hevea camargoana]was analyzed.The results showed that neutrality plot and ENC-plot analyses indicated that the chloroplast codon usage bias of the 4 Hevea brasiliensis varieties was influenced by both mutation pressure and natural selection,with natural selection exerting a greater effect on codon usage bias than mutation pressure.PR2-plot analysis revealed that the frequency of base T was higher than that of A,and the frequency of G was higher than that of C at the third codon position in the 4 Hevea brasiliensis varieties,suggesting a certain selective preference at the third codon position in the chloroplast genomes of these 4 Hevea brasiliensis varieties.This indicates that the codon usage bias of the 4 Hevea brasiliensis varieties is not solely determined by mutation but is also jointly regulated by multiple factors,including natural selection.The study demonstrated that natural selection is the primary factor driving codon usage bias in the chloroplast genomes of the 4 Hevea brasiliensis varieties,while mutation pressure is a seconda-ry factor.A total of 14 optimal codons were identified in each of the 4 Hevea brasiliensis varieties,with the majority of their third-position bases being A/U.
