基于36个香薷叶、茎高通量测序转录组数据,使用MISA和Primer3分别进行SSR位点检索和引物设计开发,并分析其分布规律、序列特征及验证引物有效性,并以开发出的EST-SSR引物,对课题组选育出的两种柠檬醛型香薷品种进行鉴别.结果表明,香薷转录组鉴定出30 531个SSR位点,分布于24 509条Unigenes中,发生频率为23.86%,共包含292种重复基元,平均基序长度为13.57 bp,长度在12~20 bp范围内的SSR数量最多,达17 658个(56.84%).香薷转录组共有25 615个位点成功设计出引物,随机选取的80对引物在3种香薷种质中有效扩增率为96.25%,扩增结果为单条带的引物有64对,占引物数量的80.0%;扩增结果为双条带的有9对;扩增结果为多条带的仅有4对,占引物数量的5%.其中,引物SSR1和SSR20或SSR29组合基于琼脂糖凝胶能将3种香薷种质进行鉴别,且在EST-SSR产物测序结果中发现一些长度相同的片段存在单核苷酸多态性(SNP),这表明除了大小差异外,还存在额外的等位基因变异.研究表明,香薷转录组SSR位点呈现高密度特征,且蕴含丰富的重复基元,开发的EST-SSR分子标记能为柠檬醛型香薷后续品种申报提供分子鉴定依据.

Based on the high-throughput sequencing transcriptome data of 36 Elsholtzia ciliata leaves and stems,SSR loci were retrieved and primers were designed using MISA and Primer3,and their distribution patterns,sequence characteristics,and primer effectiveness were analyzed.Using the developed EST-SSR primers,the 2 lemonal type Elsholtzia ciliata varieties selected by the research group were identified.The results showed that 30 531 SSR loci were identified in the Elsholtzia cilia-ta transcriptome,distributed in 24 509 Unigenes,with an occurrence frequency of 23.86%,including 292 types of repeat motifs,with an average motif length of 13.57 bp.The number of SSRs with a length ranging from 12 to 20 bp was the largest,reaching 17 658(56.84%).A total of 25 615 loci were successfully designed with primers for the Elsholtzia ciliata transcriptome.Among the 80 pairs of randomly selected primers,the effective amplification rate in the 3 Elsholtzia ciliata species was 96.25%.There were 64 pairs of primers that produced a single band,accounting for 80.0%of the primer quantity;9 pairs produced double bands.Only 4 pairs produced multiple bands,accounting for 5%of the primer quantity.The combination of primers SSR1,SSR20 or SSR29 could distinguish the 3 Elsholtzia ciliata species based on agarose gel electrophoresis.Some fragments with the same length were found in the EST-SSR product sequencing results,indicating single nucleotide polymor-phisms(SNP)in addition to size differences.The study showed that the SSR loci in the Elsholtzia ciliata transcriptome presented a high-density feature and contained abundant repeat motifs.The developed EST-SSR molecular markers could provide molecular identification basis for the subsequent variety declaration of lemonal type Elsholtzia ciliata.
