Analysis of Codon Usage Bias in Gleditsia sinensis

生物体内的密码子使用偏好性对基因的异源表达具有较大影响.为了探究皂角基因密码子的使用偏好特征,以皂角基因组为材料,借助RStudio软件中的cubar包,对其40 181个蛋白编码基因的密码子使用模式展开系统分析.分析内容主要包括同义密码子相对使用频率(RSCU)的计算、基于ENC-GC3关联的密码子使用偏性评估,以及通过PR2-plot软件绘图对密码子各位置碱基使用频率进行偏倚分析.结果显示,皂角偏好使用以碱基A/U结尾的密码子,共有26个,如UUU、CUU、UCA等;仅有3个以碱基C/G结尾的密码子,分别是UUG、AAG、GUG;有效密码子数(ENC)范围为30~60个,ENC值偏小,偏好性较强;PR2-plot偏倚分析碱基使用频率显示,G>C、U>A;皂角密码子偏好性与其他代表性物种存在不同程度的差异,杜仲的GC12、GC3以及平均GC含量均低于代表性物种;对皂角与烟草、拟南芥、大肠杆菌、酿酒酵母进行密码子偏好性比较,结果显示,皂角与烟草的密码子偏好性较为接近,比值均在0.5~2.0之间,与拟南芥、大肠杆菌、酿酒酵母的偏好性有较小差异,分别有4、16、6个比值不在0.5~2.0之内.

Codon usage bias in organisms has a considerable impact on the heterologous expression of genes.To investigate the codon usage bias characteristics of Gleditsia sinensis genes,a systematic analysis of the codon usage patterns of 40,181 protein-coding genes was conducted using the Gleditsia sinensis genome as material,with the aid of the cubar package in RStudio software.The analysis pri-marily included the calculation of relative synonymous codon usage(RSCU),evaluation of codon us-age bias based on the ENC-GC3 relationship,and bias analysis of base usage frequency at each codon position through PR2-plot plotting.The results showed that Gleditsia sinensis preferentially used co-dons ending with A/U,totaling 26 codons,such as UUU,CUU,and UCA;only three codons end-ing with C/G were preferred,namely UUG,AAG,and GUG.The effective number of codons(ENC)ranged from 30 to 60,with relatively low ENC values indicating strong codon usage bias.PR2-plot bias analysis of base usage frequency showed that G>C and U>A.The codon usage bias of Gleditsia sinensis differed to varying degrees from that of other representative species.The GC12,GC3,and average GC contents of Eucommia ulmoides were lower than those of the representative species.Comparison of codon usage bias between Gleditsia sinensis and Nicotiana tabacum,Arabi-dopsis thaliana,Escherichia coli,and Saccharomyces cerevisiae showed that Gleditsia sinensis and Nicotiana tabacum were relatively close in codon usage bias,with all ratios falling within the range of 0.5-2.0,whereas slight differences were observed with Arabidopsis thaliana,Escherichia coli,and Saccharomyces cerevisiae,with 4,16,and 6 ratios falling outside the 0.5-2.0 range,respectively.
