巨紫荆叶绿体基因组密码子偏好性分析OA

Analysis of Codon Bias in Chloroplast Genome of Cercis gigantea

巨紫荆是园林绿化中常见的树种之一.为了解巨紫荆的叶绿体基因组密码子偏好性模式,分析影响密码子偏好性的因素,利用CodonW 1.4.2和CUSP在线软件对巨紫荆叶绿体基因组密码子进行中性绘图分析、ENC-plot分析、PR2-plot分析和聚类分析.结果表明,巨紫荆叶绿体基因组密码子的平均GC含量为37.20%.其中,GC1和GC2分别为46.34%和39.28%,明显高于GC3的28.15%.这表明巨紫荆叶绿体基因组的密码子在末位碱基上更偏向于A和U.有效密码子数平均为47.06,显示出密码子偏好性较弱.自然选择是影响巨紫荆叶绿体基因组密码子偏好性的主要因素,同时也受到其他因素的影响.此外,筛选出6个最优密码子,且这些最优密码子更偏向于使用自身含量较多的碱基.以上研究结果为未来巨紫荆基因工程、密码子优化、提高外源基因表达水平方面提供了基础数据.

Cercis gigantea is one of the common tree species in landscaping.In order to understand the codon bias pattern of chloroplast genome of Cercis gigantean and analyze the influencing factors,CodonW 1.4.2 and CUSP online software were used for neutral mapping analysis,ENC-plot analysis,PR2-plot analysis and cluster analysis of chloroplast genome of Cercis gigantean.The results showed that the average GC content of codons in chloroplast genome was 37.20%.The GC1 and GC2 were 46.34%and 39.28%,respectively,which was significantly higher than GC3(28.15%).This suggested that the codon of chloroplast genome of Cercis gigantea was more biased towards A and U on the final base.The mean value of the effective codon number was 47.06,indicating a weak codon bias.And the codon bias of chloroplast genome of Cercis gigantea was affected mainly natural selection,and also influenced by other factors.In addition,6 optimal codons were screened,which preferred to use bases of their high content.Above results provided basic data for the future genetic engineering,codon optimization and improvement of exogenous gene expression level of Cercis gigantea.
