DNMT1基因在牛胎盘及组织中的印记特征分析OA
Analysis of imprinting characteristics of DNMT1 in bovine placenta and tissues
为分析DNA甲基转移酶1(DNA methyltransferase 1,DNMT1)基因在牛胎盘和其他组织中的等位基因表达和DNA甲基化状态,揭示DNMT1基因在牛各组织中的印记状态,本研究通过对3个胎盘(1~3)及其亲本的DNA进行全基因组测序(Whole genome Sequencing,WGS),寻找有效的单核苷酸多态性(Single nucleotide polymorphism,SNP)位点;转录组测序(RNA sequencing,RNA-seq)分析基因的等位基因表达状态;全基因组重亚硫酸盐测序(Whole genome bisulfite sequencing,WGBS)分析DNA甲基化状态.结果表明:1)在DNMT1基因的外显子上共有12个有效的SNP位点,3个胎盘中分别为0、12和12个,DNMT1在胎盘2中呈现母源等位基因表达,而在胎盘3中为双等位基因表达.2)应用基于SNP的RT-PCR产物直接测序法对其他17个胎盘进行分析,利用SNP(rs211542364)区分等位基因,在17个胎盘组织中发现了 10个杂合子胎盘,其中有2个胎盘呈现母源等位基因表达,其余胎盘为双等位基因表达.3)利用该SNP位点,发现DNMT1基因在7头成年牛的6个组织(心脏、肝脏、脾脏、肺脏、肾脏和大脑)中,呈现双等位基因表达状态.4)WGBS数据分析DNMT1基因位点的4个CpG岛,CpG:89呈现低甲基化状态,其他3个CpG岛(CpG:18、CpG:18和CpG:33)呈现高甲基化状态,未发现差异甲基化区(Differentially methylated regions,DMRs).5)亚硫酸盐测序法分析DNMT1基因启动子和外显子1区域的CpG:89在母源等位基因表达和双等位基因表达的胎盘中均呈现低甲基化状态,提示DNMT1基因位点的DNA甲基化修饰不调控DNMT1基因在牛胎盘中的多态性印记表达.综上,DNMT1基因在牛胎盘中是一个多态性印记基因,在牛的其他组织中呈现双等位基因表达.其印记的调控不受DNA甲基化修饰的调控.本研究为进一步探究DNMT1基因的功能以及印记调控机制提供参考依据.
To investigate the allelic expression and DNA methylation status of the DNA methyltransferase 1(DNMT1)gene in bovine placenta and other tissues,and to reveal the imprinting pattern of the DNMT1 gene in various bovine tissues,whole genome sequencing(WGS)was performed on genomic DNA from three placentas(1-3)and their parental samples to screen the single nucleotide polymorphism(SNP);Transcriptome sequencing(RNA-seq)was to analyze the allelic expression pattern of DNMT1 gene and whole genome bisulfite sequencing(WGBS)was conducted to detect the DNA methylation status of DNMT1 locus.The results were as follows:1)A total of 12 valid SNP loci were identified in the exons of the DNMT1 gene,with 0,12 and 12 loci detected in the three placentas,respectively.DNMT1 exhibited maternal allelic expression in placenta 2,while biallelic expression was observed in placenta 3.2)SNP-based direct sequencing of RT-PCR products was applied to analyze another 17 placental samples,with the SNP rs211542364 used to distinguish parental alleles.Among the 17 placental tissues,10 were identified as heterozygous placentas,of which two displayed maternal allelic expression and the others showed biallelic expression,which verified the above conclusion.3)Using the same SNP locus,the DNMT1 gene was found to exhibit biallelic expression in 6 tissues(heart,liver,spleen,lung,kidney and brain)from 7 adult cattle.4)Analysis of WGBS data revealed that among the four CpG islands at the DNMT1 gene locus,CpG:89 was hypomethylated,while the other three CpG islands(CpG:18,CpG:18 and CpG:33)showed hypermethylation,and no differentially methylated regions(DMRs)were detected.5)Bisulfite sequencing further confirmed that CpG:89,located in the promoter and exon 1 regions of the DNMT1 gene,was hypomethylated in both placentas with maternal expression and biallelic expression.These findings suggest that DNA methylation modification at the DNMT1 gene locus can not regulate the polymorphic imprinted expression of the DNMT1 gene in bovine placenta.In summary,DNMT1 acts as a polymorphic imprinted gene in bovine placenta,but is expressed biallelically in other bovine tissues.Its imprinted expression is not controlled by DNA methylation.This study provides a reference for further exploring the function and imprinting regulatory mechanism of DNMT1 gene.
