太阳花马基因流模式与适应性渗入特征分析OA

Gene flow patterns and adaptive introgression characterization in Taiyanghua horses

为系统鉴定太阳花马在杂交育种过程中的基因流模式与适应性渗入区域,基于全基因组重测序SNP数据,对太阳花马(TYH,n=31)、蒙古马(MON,n=31)和纯血马(TB,n=32)进行群体遗传结构、基因流(f3、D统计量、窗口化D)及选择信号(Fst、πratio、XP-CLR、iHS、XP-EHH)整合分析.结果表明:1)太阳花马与纯血马遗传分化(Fst=0.040 7)显著低于其与蒙古马(Fst=0.068 5),ADMIXTURE分析显示纯血马祖源成分均值为76.5%;D统计量证实存在由纯血马向太阳花马方向的显著基因流(D=0.221 6,Z=29.1),渗入信号分散分布于全基因组.2)渗入-选择共定位整合分析识别出推定受选择的纯血马渗入区域168个窗口(126个基因),功能富集于免疫调节(IL-17信号通路)和神经信号通路.3)推定受选择的蒙古马祖源保留区域841个窗口(441个基因),富集运动步态与神经肌肉功能,其中包含马步态调控关键基因DMRT3.本研究在太阳花马中实现基因流扫描与多方法选择信号的系统整合,揭示杂交育种中纯血马渗入与蒙古马祖源保留并存的分子适应特征.

To systematically identify the gene flow patterns and adaptive introgression regions of Taiyanghua Horses during crossbreeding,an integrated analysis of population genetic structure,gene flow(f3-statistic,D-statistic,windowed D-statistic)and selection signatures(Fst,πratio,XP-CLR,iHS,XP-EHH)was performed based on genome-wide SNP data from whole-genome resequencing in Taiyanghua Horses(TYH,n=31),Mongolian Horses(MON,n=31)and Thoroughbred Horses(TB,n=32).The results showed that:1)The genetic differentiation(Fst=0.040 7)between TYH and TB was significantly lower than that between TYH and MON(Fst=0.068 5),and ADMIXTURE analysis revealed a mean Thoroughbred ancestry proportion of 76.5%.The D-statistic confirmed significant gene flow from TB to TYH(D=0.221 6,Z=29.1),with introgression signals dispersedly distributed across the whole genome.2)The introgression-selection co-localization integrated analysis identified 168 windows(covering 126 genes)in putative selected TB introgression regions,which were functionally enriched in immune regulation(IL-17 signaling pathway)and neural signaling pathways.3)It was estimated that 841 windows(covering 441 genes)were detected in putative selected regions with retained Mongolian horses ancestry,which were enriched in locomotor gait and neuromuscular function,including DMRT3,the key gene regulating equine gait.This study achieves the systematic integration of gene flow scanning and multi-method selection signature analysis in TYH,and reveals the coexisting molecular adaptive characteristics of Thoroughbred introgression and Mongolian horses ancestry retention during crossbreeding.
