西葫芦主要农艺性状的全基因组关联分析OA
Genome-wide association analysis of important agronomic traits of Cucurbita pepo
[目的]挖掘与西葫芦主要农艺性状相关的单核苷酸多态性(single nucleotide polymorphism,SNP)位点及候选基因,为西葫芦育种提供分子标记.[方法]以89份西葫芦为试验材料,调查统计果实长度、果皮颜色、茎秆颜色、果实斑点和蔓长类型等农艺性状,基于连锁不平衡(linkage disequilibrium,LD)和群体结构进行遗传关系研究,选择最优模型对上述 5个农艺性状进行全基因组关联分析(genome-wide association analysis,GWAS).[结果]不同西葫芦材料间表型变异丰富,果实长度变异系数为18.42%,蔓长类型、果皮颜色、茎秆颜色和果实斑点的多样性指数分别为1.051、1.843、0.646和0.992.基于4.15×106个SNP变异数据分析,将89份材料分为2个亚群,平均亲缘关系系数为-0.019,LD衰退距离为15.636 kb.GWAS定位结果显示,共在1、3、4、9、10、19、20号染色体上检测到与西葫芦主要农艺性状显著相关的位点174个,跨染色体区间1.71 Mb.基于变异注释分析,共筛选到与西葫芦重要农艺性状相关的候选基因 24 个;其中,果实长度有 2 个候选基因,分别是Cp4.1LG04g08240和 Cp4.1LG04g08270;果皮颜色有 2个候选基因,为 Cp4.1LG04g12540和 Cp4.1LG04g12480;茎秆颜色只有1个候选基因,为Cp4.1LG15g03420;果皮斑点有16个候选基因,其中Cp4.1LG10g03790参与叶绿素代谢途径;候选到 3个茎蔓长短相关基因 Cp4.1LG01g14740、Cp4.1LG01g14770 和 Cp4.1LG01g14800.[结论]西葫芦种质资源的表型和基因型变异丰富,基于GWAS技术可以快速定位农艺性状,鉴定到24个与植株和果实发育相关基因.
[Objective]To explore single nucleotide polymorphism(SNP)loci and candidate genes associated with key agronomic traits in zucchini(Cucurbita pepo L.),providing molecular markers for breeding.[Method]A total of 89 zucchini accessions were used as experimental materials.Agronomic traits,including fruit length,fruit skin color,stem color,fruit speckling,and vine length type,were investigated.Genetic relationships were analyzed based on linkage disequilibrium(LD)and popula-tion structure.The optimal model was selected for genome-wide association analysis(GWAS)for these traits.[Result]Significant phenotypic variation was observed among the zucchini accessions,with a coefficient of variation of 18.42%for fruit length.The diversity indices for vine length type,fruit skin color,stem color,and fruit speckling were 1.051,1.843,0.646,and 0.992,respec-tively.Based on 4.15 million SNP variants,the 89 accessions were divided into two subpopulations,with an average kinship coefficient of-0.019 and an LD decay distance of 15.636 kb.GWAS detected 174 significant loci associated with major agronomic traits.These loci were distributed across chromosomes 1,3,4,9,10,19,and 20,spanning a 1.71 Mb genomic region.Annotation analysis screened 24 candidate genes related to these important traits.Among them,two candidate genes(Cp4.1LG04g08240 and Cp4.1LG04g08270)were associated with fruit length,two candidate genes(Cp4.1LG04g12540 and Cp4.1LG04g12480)for skin color,and one candidate gene(Cp4.1LG15g03420)for stem color.Additionally,16 candidate genes were identified for fruit peel spots,including Cp4.1LG10g03790,which is involved in the chlorophyll metabolism pathway.Three genes(Cp4.1LG01g14740,Cp4.1LG01g14770,and Cp4.1LG01g14800)were identified as candi-dates associated with stem length.
