基于miRNA测序的甘薯块根miRNA差异表达及其靶基因分析OA
Analysis of Differentially Expressed miRNAs and Their Target Genes in Ipomoea batatas Tuberous Roots via miRNA Sequencing
MicroRNA(miRNA)是一类内源编码的非编码小RNA分子,在植物生长发育、激素信号转导及次生代谢调控中发挥重要作用.以紫肉甘薯(PFSP)和白肉甘薯(WFSP)为材料,通过small RNA高通量测序技术结合生物信息学分析,系统鉴定2个品种在不同花青素积累时期块根中的保守及新miRNA,预测其潜在靶基因并开展功能注释.共获得12个样本的sRNA测序数据,经质量控制后每个样本Clean reads均超过10.69 M,Q30值达96.80%以上.比对至甘薯参考基因组(Ipomoea batatas.Version1)后,共鉴定出294个miRNAs,其中已知miRNA为9个,新预测miRNA为285个.长度分布显示大多数miRNA集中在21 nt,且5'端首位碱基偏好尿嘧啶(U).进一步利用TargetFinder软件预测差异表达miRNA的靶基因,并结合GO与KEGG富集分析揭示其参与植物激素信号传导、次生代谢及胁迫响应等生物学过程.
MicroRNA(miRNA)is a type of endogenously encoded non-coding small RNA molecule,which plays a significant role in plant growth and development,hormone signal transduction and secondary metabolism regulation.In this study,using purple-fleshed Ipomoea batatas(PFSP)and white-fleshed Ipomoea batatas(WFSP)as materials,through small RNA high-throughput sequencing technology combined with bioinformatics analysis,the conserved and new miRNAs in the tubers of the 2 varieties at different anthocyanin accumulation periods were systematically identified,their potential target genes were predicted,and functional annotation was carried out.A total of 12 sRNA sequencing data samples were obtained.After quality control,the Clean Reads of each sample were over 10.69 M,and the Q30 value was above 96.80%.After alignment to the Ipomoea batatas reference genome(Ipomoea batatas.Version1),a total of 294 miRNAs were identified,including 9 known miRNAs and 285 newly predicted miRNAs.The length distribution showed that the most miRNAs were concentrated in 21 nt,and the first base at the 5'end preferred uracil(U).Further,using the TargetFinder software to predict the target genes of differentially expressed miRNAs and combined with GO and KEGG enrichment analysis,it was revealed that they were involved in biological processes such as plant hormone signal transduction,secondary metabolism and stress response.
