白蜡树ARF基因家族的鉴定与分析OA

为研究白蜡树ARF基因,基于白蜡树叶片、枝皮全长转录组测序结果对ARF基因家族进行鉴定与生物信息学分析,分析其密码子偏好性与影响因素.结果表明,共鉴定得到28个FcARF转录因子,编码氨基酸数目为384(FcARF22)~1 107(FcARF4),理论等电点范围为5.19~8.61,脂肪系数为63.94~79.41,均为不稳定亲水蛋白,且均定位于细胞核.蛋白二级结构预测表明,无规则卷曲占比最大;其次为α螺旋和延长链;β转角占比最低.系统进化树将28个FcARF划分为4类,分别包括10、9、6和3个成员.FcARF2和FcARF4在叶片中的表达量显著高于枝皮,而 FcARF6、FcARF8、FcARF9、FcARF10、FcARF11、FcARF13、FcARF16、FcARF22、FcARF25、FcARF26 和 FcARF27 在枝皮中的表达量显著高于叶片.FcARF 密码子的 GC 含量为 43.10%~49.30%,且密码子第3位碱基表现为T3(43.45%)>A3(33.89%)>G3(26.11%)>C3(21.15%),有效密码子数平均为53.61.共筛选出8个最优密码子,分别为UUC、UCC、UAC、AAA、GAG、CGG、AGA和GGA.适宜FcARF表达的异源受体为拟南芥、烟草和酵母菌.自然选择对FcARF基因密码子偏好性的形成起主要作用,同时突变压力也发挥一定作用.以上研究结果为后续对白蜡树FcARF基因的异源转化和基因功能的深入研究提供科学依据.

To study ARF genes in Fraxinus chinensis,the full-length transcriptome of leaf and bark of Fraxinus chinensis was as material,and ARF genes were identificated and the systematic bioinformatics analysis and codon bias analysis were performed.The results showed that 28 ARF genes were identified,with amino acid sequence varying from 384(FcARF22)to 1 107 aa(FcARF4),isoelectric point of 5.19~8.61,aliphatic index of 63.94~79.41,all were unstable hydrophilic proteins,and located in nucleus.The prediction of protein secondary structure showed that the proportion of irregular curl was the highest,followed by α-helix and extended chain structure,and the proportion of β-corner was the lowest.The phylogenetic analysis divided 28 FcARF genes into 4 classes,including 10,9,6 and 3 members,respectively.FcARF2 and FcARF4 had significantly higher expression levels in leaves than those in barks,FcARF6,FcARF8,FcARF9,FcARF10,FcARF11,FcARF13,FcARF16,FcARF22,FcARF25,FcARF26 and FcARF27 had significantly higher expression levels in barks than those in leaves.The GC content of FcARF codons was 43.10%~49.30%,and the third base of the codon showed T3(43.45%)>A3(33.89%)>G3(26.11%)>C3(21.15%),average effective number of codon value was 53.61.The optimal codons were screened including UUC、UCC、UAC、AAA、GAG、CGG、AGA and GGA.The heterologous receptors suitable for FcARF expression were Arabidopsis thaliana,Nicotiana tabacum and Saccharomyces cerevisiae.The main factor affecting codon bias was natural selection,and mutation pressure had a certain effect.Above results provided scientific basis for further research on the heterologous transformation and gene function of FcARF genes in Fraxinus chinensis.
