播娘蒿叶绿体基因组特征与系统发育研究OA
Study on the Characteristics and Phylogenetic Relationship of Chloroplast Genomes in Descurainia sophia
为探究药用植物播娘蒿(Descurainia sophia)叶绿体全基因组信息,分析其结构、序列特征及系统发育关系,采用Illumina Novaseq 6000平台进行基因组测序,并结合生物信息学软件分析基因组结构特征、序列特征、密码子偏好性及系统发育.结果表明,播娘蒿叶绿体基因组全长153 976 bp,反向重复序列(IRa)和(IRb)的长度均为26 268 bp,大单拷贝区和小单拷贝区长度分别为83 870 bp和17 570 bp;总GC含量为36.48%,共有132个编码基因,包括87个蛋白编码基因、37个tRNA基因和8个rRNA基因.播娘蒿叶绿体基因组结构与十字花科其他物种高度相似,无明显边界收缩扩张的情况.播娘蒿叶绿体基因组中共检测到73个SSR位点,A/T单核苷酸重复最多,密码子偏向以A/T结尾.播娘蒿系统发育与同属Descurainia erodiifolia聚为一支(自展值100%).播娘蒿叶绿体基因组结构特征保守,与十字花科其他植物相比,在密码子偏好性、基因组边界及核苷酸多态性等方面存在差异,播娘蒿与同属的Descurainia erodi-ifolia 亲缘关系最近.
The complete genome information of the chloroplast of the medicinal plant Descurainia so-phia was investigated.The structure,sequence characteristics and phylogenetic relationship of the chloroplast were analyzed to provide reference for its molecular identification and genetic diversity re-search,germplasm resource conservation and development and utilization.The genome was sequenced using the Illumina Novaseq 6000 platform and the structural characteristics,sequence characteristics,codon preference and phylogeny of the genome were analyzed by combining bioinformatics software.The results showed that the complete chloroplast genome of Descurainia sophia was 153 976 bp in length,with the lengths of the reverse repeat sequences IRa and IRb both being 26 268 bp.The lengths of the large single-copy region LSC and the small single-copy region SSC were 83 870 bp and 17 570 bp respectively.The total GC content was 36.48%and there were 132 coding genes,including 87 protein-coding genes,37 tRNA genes and 8 rRNA genes.The structure of the chloroplast genome of Descurainia sophia was highly similar to that of other species in the Brassicaceae family,without obvious boundary contraction or expansion.A total of 73 SSR loci were detected in the chloroplast ge-nome of Descurainia sophia,with the A/T dinucleotide repeat being the most frequent.The codon preference ended with A/T.The phylogeny of Descurainia sophia was clustered together with De-scurainia erodiifolia(with a bootstrap value of 100%).The structural characteristics of the chloro-plast genome of Descurainia sophia were conserved,but there were differences in codon preference,genome boundaries and nucleotide polymorphism compared with the Brassicaceae plants.Descurainia sophia had the closest genetic relationship with Descurainia.
