Characteristics and Phylogenetic Analysis of Diploid Solanum tuberosum Chloroplast Genomes

以3种二倍体马铃薯恰柯薯(Solanum coense)、小拱薯(Solanum rodontum)和窄叶马铃薯(Solanum notomum)为材料,采用高通量测序方法,研究二倍体马铃薯叶绿体基因组特征及进化关系.结果显示,3种材料的叶绿体基因组均呈典型环状结构,全长分别为155 529、155 530 bp和155 554 bp,分别注释到功能基因84、85个和84个,其中小拱薯特有的clpP基因在其他2种材料中缺失.3种基因组均包含8个核糖体RNA(rRNA),而转运RNA(tRNA)分别为37、35个和37个.密码子分析共检测到64种密码子,其中RSCU大于1的密码子32种,GCU、UUA、AGA和UCU的RSCU值均超过1.6.序列相似性比较发现,3个差异性较大的区域,分别位于基因组的10、46kb和84 kb处.共线性分析显示,与窄叶马铃薯相比,恰柯薯和小拱薯的IR区域在进化中发生了收缩.系统进化分析显示,恰柯薯与小拱薯的亲缘关系较近,而窄叶马铃薯与四倍体马铃薯的关系更为接近.

Using 3 kinds of diploid Solanum tuberosum species,namely Solanum coense,Solanum rodontum and Solanum notomum,as materials,a study on the racteristics and evolutionary relation-ships of the chloroplast genomes of these diploid Solanum tuberosum using high-throughput sequen-cing methods was conducted.The results showed that the chloroplast genomes of all 3 materials had a typical circular structure,with full lengths of 155 529,155 530 bp,and 155 554 bp respectively.Functional genes were annotated to 84,85,and 84 respectively,among which the clpP gene specific to Small Solanum rodontum was absent in the other 2 materials.All 3 genomes contained 8 ribosomal RNAs(rRNA),while the transfer RNAs(tRNA)were 37,35,and 37 respectively.Codon analysis detected 64 codons,among which 32 codons had RSCU values greater than 1,and the RSCU values of GCU,UUA,AGA,and UCU exceeded 1.6.Sequence similarity comparison revealed that the 3 re-gions with significant differences were located at 10 kb,46 kb,and 84 kb of the genome respectively.Co-linearity analysis showed that the IR regions of Solanum coense and Solanum rodontum had con-tracted during evolution compared to Solanum notomum.Symatic evolutionary analysis indicated that Solanum coense and Solanum rodontum were more closely related,while Solanum notomum was more closely related to tetraploid Solanum tuberosum.
