Identification of Runs of Heterozygosity and Their Association with Body Weight and Body Size Traits at Slaughter Age in Lion-head Geese

旨在解析狮头鹅群体基因组杂合区域(ROHet)的特征,并探究其与出栏体重体尺性状的关联,为地方鹅种的遗传多样性保护和分子育种提供参考.本研究采集504只出栏(120日龄)狮头鹅的体重和11个体尺性状,并进行二代全基因组测序(10×).利用BWA v0.7.17、GATK v4.2.3等软件对测序数据进行比对并检测SNP,获得11 005 323个高质量SNPs.用R包detectRUNS鉴别基因组杂合区域和杂合区域岛(ROHet islands).用GEMMA软件开展杂合区域与出栏体重和11个体尺性状的全基因组关联分析,并对显著位点进行基因注释和GO富集分析.本研究共鉴定出 27 329个杂合区域,其中1~2 Mb的杂合区域占比82.72%,检测到9个ROHet岛,注释到301个基因,涉及3个与生长、繁殖相关的信号通路.全基因组关联分析共获得54个显著关联的杂合区域,涉及867个基因,涉及4个与生长、繁殖相关的通路.从ROHet岛中发现了DAG1、INHBA和SOS1等13个重要的候选基因.从全基因组关联分析中发现了 LRP6、GLI3和ZIC1等10个重要候选基因.本研究系统解析了狮头鹅杂合区域特征,鉴定出与狮头鹅体重体尺性状相关的信号通路7个,关键的候选基因23个,为狮头鹅体重体尺性状的分子机制研究及遗传改良提供了理论支撑.

This study aimed to analyze the genome-wide characteristics of runs of heterozygosity(ROHet)in the Lion-head goose population and explore their association with body weight and body size traits at slaughter age,which provides references for the conservation of genetic diversity and molecular breeding of local goose breeds.Body weight and 11 body size traits of 504 120-day-old Lion-head geese were collected,and next-generation whole-genome sequencing(10×)was carried out.The software such as BWA v0.7.17 and GATK v4.2.3 were used to align the sequencing data and detect SNPs which obtained 11 005 323 high-quality SNPs.The R package detectRUNS was used to identify ROHet and ROHet islands.The GEMMA software was used to conduct a genome-wide association study(GWAS)of ROHet with body weight and 11 body size traits,and then gene annotation and GO enrichment analysis were performed on significant ROHets.A total of 27 329 ROHets were identified,among which short-fragment ROHets(1-2 Mb)accounted for 82.72%.We detected 9 ROHet islands which were involved in 301 genes.The GO analysis of these 301 genes revealed 3 signaling pathways involved in growth and reproduction and 13 candidate genes including DAG1,INHBA,SOS1,et al.The GWAS of body weight and body size traits and ROHets identified 54 chromosome-wide significant ROHets which were involved in 867 genes.Then the GO analysis of these 867 genes identified 4 signaling pathways involved in growth and reproduction and 10 candidate genes including LRP6,GLI3,ZIC1,et al.This study systematically analyzed the characteristics of ROHet in Lion-head geese.And identified 7 biological pathways and 23 candidate genes associated with body weight and body size traits of Lion-head geese.It provides theoretical support for the research on the molecular mechanism and genetic improvement of body weight and body size traits in Lion-head geese.
