Genomic Selection Characteristics Analysis of Dabieshan Cattle
旨在基于全基因组重测序阐明大别山牛群体遗传结构及主要经济性状遗传基础.本研究以安徽省安庆市太湖县久鸿农业综合开发有限责任公司30头大别山牛为研究对象,利用全基因组重测序技术(10x)检测了群体的遗传变异信息及结构特征,结合公共数据库25头安格斯牛的全基因组重测序数据,联合群体遗传分化指数(fixation index,FST)和核苷酸多样性比值(nucleotide diversity ratios,θπ Ratio)两种选择信号检测方法检测受选择的基因组信号区域,基于GO/KEGG富集分析揭示了受选择区域候选基因的潜在生物学功能.大别山牛群体遗传变异主要分布在基因组非编码区域,其中以基因间和内含子区域占比最高,分别达到64.15%和31.93%.主成分分析(principal component analysis,PCA)表明大别山牛和安格斯牛群体因遗传背景的差异存在明显的群体分化.通过FST和θπ Ratio共同检测到162个受选择的区域和130个候选基因.GO/KEGG富集分析进一步鉴定筛选到甘氨酸脒基转移酶(glycine amidinotransferase,GATM)、早期生长反应因子1(early growth response 1,EGR1)、含 SH3结构域、锚蛋白重复序列和 PH 结构域的 ArfGAP1(ArfGAP with SH3 domain,ankyrin repeat and PH domain 1,ASAP1)、细胞分裂周期蛋白23(cell division cycle 23,CDC23)、内皮素3(endothelin 3,EDN3)和蛋白磷酸酶1调节抑制因子亚基 1B(protein phosphatase 1 regulatory(inhibitor)subunit 1B,PPP1R1B)可能与肉质性状相关的 6 个基因.本研究从全基因组水平深入探讨大别山牛和安格斯牛群体的遗传差异,挖掘可能影响群体的选择区域和候选基因,为大别山牛的遗传资源保护和开发利用提供了新的候选位点和基因.
This study aimed to elucidate the population structure and genetic basis of economic traits of Dabieshan cattle based on whole-genome resequencing.Whole-genome resequencing(10x)was performed on 30 Dabieshan cattle from Jiuhong Agricultural Comprehensive Development Co.,Ltd.in Taihu County,Anhui Province,to detect genetic variation information and structural characteristics.Using the FST and θπ Ratio approach,selective signatures were identified by integrating our data with publicly available whole-genome resequencing from 25 Angus cattle.GO/KEGG enrichment analysis revealed potential biological functions of candidate genes within these selected regions.Genetic variation in the Dabieshan cattle predominantly occurred in non-coding genomic regions,with intergenic and intronic regions accounting for the highest proportions(64.15%and 31.93%,respectively).PCA results indicated distinct population differentiation between Dabieshan cattle and Angus cattle due to genetic background differences.Combined detection using FST and θπ Ratio methods identified 162 selected regions and 130 candidate genes.GO/KEGG enrichment analysis further identified 6 genes(GATM,EGR1,ASAP1,CDC23,EDN3,and PPP1R1B)potentially associated with meat quality traits.This study outlined the genetic structure characteristics of the genome sequence of the Dabieshan cattle,and in-depth explored the genetic differences between the Dabieshan cattle and the Angus cattle at the whole-genome level.It also identified potential selection regions and candidate genes that may affect the population,providing new candidate loci and genes for the conservation and utilization of the genetic resources of the Dabieshan cattle.
