阿拉善型绒山羊基因组参考面板构建及绒性状基因组选择OA
Construction of a Genomic Reference Panel for Alxa Cashmere Goats and Genomic Selection for Cashmere Traits
旨在构建阿拉善型绒山羊高密度填充参考面板,并对其绒纤维直径和产绒量进行基因组选择研究.本试验对健康状况良好、1~6岁的579只阿拉善型绒山羊个体进行全基因组重测序,随机选取其中50只(30只母羊、20只公羊)进行高深度重测序(测序深度为10×),其余529只进行低深度重测序(测序深度为1×),50个高深度重测序数据结合57个绒山羊下载数据(测序深度为10×)进行质控,再采用Beagle 5.2软件进行定相,GLIMPSE2软件进行基因型填充,构建高质量阿拉善型绒山羊参考面板.将低深度测序数据利用参考面板填充至高深度数据,再利用ABLUP、GBLUP、ssGBLUP法通过单性状重复力模型对绒纤维直径、产绒量进行基因组选择分析.经评估得该面板填充平均准确率达0.979.该面板解析了性别、测定年份、样本年龄、群对绒纤维直径和产绒量的影响极为显著(P<0.01),母亲年龄对绒纤维直径和产绒量无显著影响(P>0.05)的调控作用.用ABLUP、GBLUP、ssGBLUP法进行遗传参数的估计,经五倍交叉验证确定ssGBLUP法预测准确性(绒纤维直径:0.375±0.089,产绒量:0.347±0.082)显著优于传统方法,为计算估计育种值的最优方法,计算所得估计遗传力为绒纤维直径h2=0.42,产绒量h2=0.43.阿拉善型绒山羊育种将依托品种特异性参考面板,采用"表型初选+基因组评估"的综合策略,实现优质羊绒产业的可持续发展,同时也为其他地方品种参考面板构建提供了可鉴之处.
This study aimed to construct a high-density filled reference panel for Alxa cashmere goats and conduct genomic selection research on their down fineness and down yield.A total of 579 healthy Alxa cashmere goats aged 1-6 years were subjected to whole-genome resequencing.Among them,50 goats(30 ewes and 20 rams)were randomly selected for high-depth resequencing(sequencing depth of 10×),and the remaining 529 goats were subjected to low-depth resequencing(sequencing depth of 1×).Fifty high-depth resequencing data were combined with 57 cashmere goat download data(sequencing depth of 10×)for quality control.Then,Beagle 5.2 software was used for phase determination,and GLIMPSE2 software was used for genotype filling to construct a high-quality Alxa cashmere goat reference panel.Low-depth sequencing data were imputed to high-depth using this reference panel.Genomic selection analyses for cashmere fiber fineness and cashmere yield were then performed using ABLUP,GBLUP,and ssGBLUP methods within a single-trait repeatability model framework.After evaluation,the average accuracy rate of panel filling reached 0.979.This panel analyzed the regulatory effects of gender,measurement year,sample age,and group on down fineness and down yield,which were extremely significant(P<0.01),while the age of the mother had no significant effect on down fineness and down yield(P>0.05).The genetic parameters were estimated by ABLUP,GBLUP and ssGBLUP methods.The prediction accuracy of the ssGBLUP method was determined by 5-fold cross-validation(down fineness:0.375±0.089,down yield:0.347±0.082)was significantly superior to the traditional method and was the optimal method for calculating the estimated breeding value.The estimated heritabilities were 0.42 for down fineness and 0.43 for down yield.The breeding of Alxa cashmere goats will rely on the species-specific reference panel and adopt a comprehensive strategy of"phenotypic preliminary selection+genomic verification"to achieve the sustainable development of the high-quality cashmere industry.At the same time,it also provides a reference for the construction of reference panels for other local breeds.
