Comprehensive Characterization of Skin Pigmentation Differences in Youzhou Dark Goats Based on Full-Length Transcriptome Analysis

旨在探究酉州乌羊(Capra hircus)不同部位皮肤色素沉积差异的分子机制,解析皮肤色素沉积的生物学特性.本研究以3只年龄、体重相近的育成期酉州乌羊公羊为研究对象,将3只山羊的背部皮肤RNA合并为"乌皮混合池"、腋下皮肤RNA合并为"非乌皮混合池",通过整合PacBio Sequel Ⅱ测序平台的单分子实时测序技术(single molecule real-time,SMRT)与DNBSEQ测序技术进行全长转录组分析;采用实时荧光定量PCR法检测黑色素沉积信号通路的6个差异表达基因.结果显示,背部乌皮鉴定到57 732 089个转录本,腋下部非乌皮鉴定到29 701 627个转录本,有84 974条转录本可比对到参考基因组上,其中有21 545个新转录本.经比对有17 582、13 702、17 614、7 795、12 341、1 156 和 7 651 条新转录本分别注释到 NR、Pfam、UniProt、KEGG、GO、KOG 和 PATHWAY数据库.此外,鉴定或预测了 71 917个RNA可变剪切(alternative splicing,AS)、5 202个选择性多聚腺苷酸化(alternative polyadenylation,APA)位点、18个融合转录本、17 429个简单重复序列(simple sequence repeats,SSR)标记位点、115个lncRNAs.在乌皮与非乌皮组织中共鉴定出609个差异表达基因(DEGs),其中,上调基因372个,下调237个.有趣的是,黑色素合成相关通路注释9个基因,其中6个DEGs通过独立的实时定量RT-qPCR试验进一步得到证实.本试验获得了酉州乌羊不同肤色部位皮肤全长转录组测序数据,揭示了酉州乌羊皮肤色素沉着的相关途径,并改进了参考基因组的基因注释,筛选了不同肤色差异基因富集情况,为进一步从转录组水平解析酉州乌羊乌皮表型提供了新的数据背景.

The study aimed to investigate the molecular mechanisms underlying regional differences in skin pigmentation and to elucidate the biological characteristics of pigmentation in the Youzhou dark goat.In this study,3 male Youzhou dark goats at the developmental stage with similar ages and body weights were selected as experimental subjects.Total RNA was extracted from the back skin(pigmented skin)and axillary skin(non-pigmented skin)of each goat.Equal amounts of RNA from the 3 individuals were pooled to construct a"pigmented skin pool"and a"non-pigmented skin pool",respectively.Using the single molecule real-time(SMRT)sequencing technology of PacBio Sequel Ⅱsequencing platform,combined with DNBSEQ RNA-seq technology,a full-length transcriptome analysis was performed on the two skin color groups.Furthermore,6 differentially expressed genes(DEGs)involved in the melanin deposition signaling pathway were validated using quantitative real-time PCR.The results showed that 57 732 089 transcripts were obtained from the pigmented skin part and 29 701 627 transcripts from the non-pigmented skin,and 84 974 transcripts were aligned to the reference genome.Compared with the known transcripts of the genome,21 545 new transcripts were obtained.After comparison,17 582,13 702,17 614,7 795,12 341,1 156 and 7 651 transcripts were annotated to NR,Pfam,UniProt,KEGG,GO,KOG and PATHWAY databases,respectively.In addition,71 917 AS,5 202 APA loci,18 fusion transcripts,17 429 SSR markers and 115 lncRNAs were identified or predicted.A total of 609 DEG transcripts were identified in different skin colors.Among them,372 transcripts were up-regulated and 237 transcripts were down-regulated.Nine genes were enriched in the melanin synthesis pathway,6 of these DEGs were further confirmed by real-time quantitative RT-qPCR in independent experiments.Here,the full-length transcriptome sequencing data of skin of different skin colors in Youzhou dark goat were obtained,and the related pathways of pigmentation in Youzhou dark goat were revealed.The gene annotation of the reference genome was improved,and the enrichment of genes with different skin colors was screened,which provided a new data background for further analyzing the phenotype of Youzhou dark goat at the transcriptome level.
