禾本科大油芒属5个叶绿体基因组比较分析OA
Comparative analysis of five chloroplast genomes in Spodiopogon(Poaceae)
大油芒属(Spodiopogon)在禾本科的分类地位尚不明确,本研究旨在通过比较分析该属的5 个叶绿体基因组,揭示其叶绿体基因组特征,为该属的分子分类和进化研究提供新的数据支持.本研究基于高通量测序技术对大油芒属5个种箭叶大油芒(S.sagittifolius)、油芒(S.cotulifer)、大油芒(S.sibiricus)、滇大油芒(S.duclouxii)和台湾油芒(S.formosanus)的叶绿体基因组进行组装和注释,并对叶绿体基因组的编码基因、结构变异、序列多态性、重复区边界变化及系统发育分析进行综合研究.结果显示,5 个叶绿体基因组均表现出典型的四分结构,蛋白质编码基因、tRNA 和 rRNA的数量均一致;尽管反向重复/长单拷贝区(IR/LSC)边界存在差异,但总体上高度保守;LSC 和短单拷贝区(SSC)区域比 IR 区域更具差异性;5 个叶绿体基因组均存在密码子使用偏好,种间差异较小;进化树分析表明大油芒属为单系,聚为两支,其中,油芒、台湾油芒和大油芒形成的一支与箭叶大油芒和滇大油芒形成的支互为姐妹支.这些发现对于解析大油芒属植物的分类地位和进化历史具有重要作用.
The classification status of Spodiopogon in the family Poaceae is unclear.We aimed to provide novel insights into the chloroplast genome characteristics and phylogenetic relationships of Spodiopogon by sequencing,assembling,annotating,and analyzing structural features of the chloroplast genomes of five closely related species:S.sagittifolius,S.cotulifer,S.sibiricus,S.duclouxii,and S.formosanus.Analysis revealed that all five chloroplasts possessed a typical quadripartite structure,with a consistent number of protein-coding genes,tRNAs,and rRNAs.Although slight variations were observed in the inverted repeat(IR)/large single-copy(LSC)boundaries,the overall structure was highly conserved.The LSC and small single-copy regions exhibited greater divergence than the IR region.Codon usage bias was observed across all species,with minimal interspecies variation.Phylogenetic analysis supported the monophyly of Spodiopogon with two clustered clades,in which the clade of S.cotulifer,S.sibiricus,and S.formosanus was reciprocally sister to that of S.sagittifolius and S.duclouxii.These findings are instrumental in investigating the molecular taxonomy and evolutionary history of Spodiopogon.
