基于转录组和SNP标记研究草珊瑚群体遗传分化OA
Genetic differentiation of Sarcandra glabra populations based on transcriptome and SNP analyses
制药行业的大量采集导致草珊瑚(Sarcandra glabra)野生种质资源需要被重新评估,然而目前尚无基于单核苷酸多态性(single nucleotide polymorphisms,简称SNPs)的群体遗传学研究.笔者收集了 16个草珊瑚个体,对其进行转录组测序并开发了 7 605个高质量SNPs.用3种方法对SNPs进行分析,结果均清晰表明样本分为温带组与热带组,2 326个基因在两组之间的等位基因频率差异显著,2 460个基因的表达存在显著差异,交集共有19个基因.其中1组SNPs用MassARRAY检出率为61.9%,可用于更深入的草珊瑚研究和保护.不同样本之间遗传距离和地理距离显著相关,推测其遗传分化主要归因于地理隔离.
The extensive collection of Sarcandra glabra by the pharmaceutical industry necessitates a re-evaluation of the wild germplasm resources for the traditional medicinal herb.However,there have been no studies on large-scale S.glabra populations based on single nucleotide polymorphisms(SNPs)to date.In this study,the transcriptomes of 16 collected individuals were sequenced,and 7 605 high-quality SNPs were developed.Based on the analyses of SNPs with three different methods,the samples were divided into two distinct groups,namely the temperate and tropical groups.Between the two groups,2 326 genes demonstrated significant variations in allele frequency,2 460 genes were differentially expressed,and this intersection of the two gene sets contains 19 genes.A subset of the SNPs were validated by using MassARRAY with a call rate of 61.9%,which can be utilized for further exploration and conservation management of S.glabra.A significant correlation between genetic distance and geographical distance among different samples suggests that the genetic differentiation may primarily be attributed to geographical isolation.
