基于转录组数据的3种水蛭密码子使用偏好性分析OA
Analysis of Codon Usage Preferences of Three Species of Hirudo Based on Transcriptome Data
目的:分析不同水蛭的转录组表达基因密码子的使用模式及影响因素,寻找基因序列与功能蛋白之间可能存在的关联性,为进一步规模化生产水蛭活性蛋白的基因工程实践提供了不可或缺的关键数据和理论指导.方法:采用Perl语言和CondonW1.4.2 等软件,系统分析日本医蛭、菲牛蛭和宽体金线蛭的转录组编码序列的密码子使用偏好性和成因.结果:3 种水蛭转录组密码子在使用模式上具有一定的相似性,总碱基组成上都是A/T含量较高,G/C含量较低,其偏好使用结尾的密码子并不一致;三者共有的最优密码子有 2 个(编码Arg的AGA和编码Ala的GCA),日本医蛭的最优密码子偏好以G/C结尾,宽体金线蛭和菲牛蛭的最优密码子偏好以A/T结尾.中性绘图分析表明,自然选择在塑造 3 种水蛭密码子使用偏好中起到了决定性作用.结论:该研究清晰地解释了 3种药用水蛭在基因层面的密码子使用特征及其进化动力,为后续水蛭素及其相关药物的生物合成研究奠定了基础.
Objective:To analyze the usage patterns and influencing factors of codons of transcriptome expression genes in different Hirudo,and to explore the possible correlations between gene sequences and functional proteins,so as to provide the indispensable key data and theoretical support for the practical gene engineering of large-scade production of Hirudo active proteins.Methods:Perl lan-guage and CondonW1.4.2 software were used to systematically analyze the codon usage preferences and causes of the transcriptome coding sequences of Hirudo nipponica,Hirudinaria manillensis and Whitmania pigra.Results:The three types of Hirudo transcriptome codons had certain similarities in usage patterns.In terms of total base composition,the A/T content was relatively high and the G/C content was relatively low.However,the preferred codons at the end were not consistent.There were two common optimal codons among the three(AGA encoding Arg and GCA encoding Ala).The optimal codons of Hirudo nipponica preferred to end with G/C,while those of Whitmania pigra and Poecilobdella manillensis preferred to end with A/T.Neutral plot analysis indicated that the matural selection played a decisive role in shaping the preference for the use of codons in the three Hirudo species.Conclusion:This study clearly explains the codon usage characteristics and evolutionary dynamics at the genetic level of three types of medicinal Hirudo.This result provides basic for the subsequent biosynthesis research on the hirudin and its ralated drugs.
