Development and Research Progress of Sugar Beet SSR Markers
甜菜作为我国重要的糖料作物,其产业发展长期面临多重挑战.分子标记辅助选择技术是应对这些挑战的关键,其中简单序列重复标记因其多方面的技术优势,在甜菜遗传改良中发挥着不可替代的作用.本文旨在系统综述甜菜SSR标记的研究进展,侧重点在于技术开发路径的演进及其在育种中的实际应用.文章梳理了SSR标记的开发策略从传统克隆、转录组驱动到全基因组高通量挖掘的演变历程,详细阐述了从基于基因组的传统克隆法,到以功能基因表达序列标签(EST)为基础的转录组驱动法,再到利用高通量全基因组测序进行系统性挖掘的策略转变.重点介绍了基于Illumina二代测序平台,结合fastp(数据质控)、BWA-MEM2(序列比对)、HipSTR(SSR位点检测、基因分型)、MISA(SSR分类)及Primer3(批量设计引物)等生物信息学工具的一体化SSR高通量开发流程.并且全面总结了已开发的甜菜SSR标记资源库特征,并着重分析了这些标记在种质资源鉴定、重要性状QTL定位、分子辅助育种及品种保护中的具体应用案例与成效.
As an important sugar crop in China,the sugar beet industry has long faced multiple challenges in its development.Molecular marker-assisted selection technology is key to addressing these challenges,among which simple sequence repeat(SSR)markers play an irreplaceable role in sugar beet genetic improvement due to their various technical advantages.This article aims to systematically review the research progress of SSR markers in sugar beet,with a focus on the evolution of technical development pathways and their practical applications in breeding.The article traces the development strategies of SSR markers from traditional cloning and transcriptome-driven methods to genome-wide high-throughput mining,detailing the transition from genome-based traditional cloning methods,to transcriptome-driven approaches based on expressed sequence tags(ESTs)of functional genes,and further to strategies utilizing high-throughput whole-genome sequencing for systematic mining.It highlights an integrated high-throughput SSR development process based on the Illumina second-generation sequencing platform,combined with bioinformatics tools including fastp(data quality control),BWA-MEM2(sequence alignment),HipSTR(SSR site detection and genotyping),MISA(SSR classification),and Primer3(batch primer design).Furthermore,the article provides a comprehensive summary of the characteristics of developed sugar beet SSR marker libraries and emphasizes the specific applications and outcomes of these markers in germplasm identification,QTL mapping for important traits,molecular-assisted breeding,and variety protection.
