基于全基因组重测序的陈皮及其近缘种遗传多样性研究OA
Whole-genome Resequencing Reveals the Genetic Diversity of Citrus reticulata and Its Related Species
目的:通过全基因组重测序分析陈皮及其近缘种的群体结构和亲缘关系,为其种质资源鉴定与开发提供依据.方法:采集 45 份《中华人民共和国药典》(以下简称《中国药典》)1985 年版至 2025 年版中陈皮主要栽培品种及其近缘种的嫩叶进行DNA提取和建库测序,通过Sentieon 202503 软件对下机数据进行比对和变异检测,通过Plink 1.90b6.21 软件进行系统进化树构建和主成分分析(PCA),采用Admixture 1.3.0 软件分析陈皮群体结构,采用SweeD 4.0.0 软件进行选择信号分析,通过VCFtools 0.1.16 软件计算核苷酸多态性.结果:共检测到 11 274 136 个单核苷酸多态性(SNP)位点、1 843 256 个插入缺失(InDel)位点、38 881 个结构变异(SV)位点.系统发育分析、PCA和遗传结构分析均表明,陈皮可分为group1~group4 4 个群体.其中,《中国药典》1985年版至 2025 年版中收录的陈皮主要栽培品种来源于 2 个群体,茶枝柑、大红袍、福橘间遗传关系密切,来源于同一群体(group2),椪柑和砂糖橘也属于此群体;温州蜜柑属于另一群体(group3).在 4 个群体中均检测到群体选择信号,其中group4 选择信号最多.全基因组SNP数据分析表明,group4 的核苷酸多态性位点数最多.结论:全基因组重测序技术能够为陈皮基原鉴定与遗传多样性研究提供支持.椪柑、砂糖橘与《中国药典》1985 年版至2025 年版陈皮基原茶枝柑、大红袍、福橘亲缘关系较近,可作为潜在陈皮资源开展进一步研究.
Objective:To analyze the population structures and phylogenetic relationships of Citrus reticulata(the original plant of Citri Reticulatae Pericarpium)and its related species using whole-genome resequencing,providing a basis for the identification and development of C.reticulata germplasm resources.Methods:DNA was extracted from young leaves of 45 major cultivated varieties of C.reticulata and its closely related species listed in the Pharmacopoeia of the People's Republic of China(hereinafter referred to as the Chinese Pharmacopoeia)(1985-2025 editions)and then sequenced for library construction.Raw sequencing data were aligned and variants were detected via Sentieon 202503.Plink 1.90b6.21 was used to construct the phylogenetic tree and principal component analysis(PCA).Admixture 1.3.0 was employed to examine the population structure of C.reticulata.SweeD 4.0.0 was used for selection signal analysis,and VCFtools 0.1.16 for calculating nucleotide polymorphism(π).Results:A total of 11 274 136 single nucleotide polymorphism(SNP)sites,1 843 256 insertion-deletion(InDel)sites,and 38 881 structural variation(SV)sites were detected.The phylogenetic analysis,PCA,and genetic structure analysis collectively indicated that the germplasm resources of C.reticulata were classified into four distinct groups(group1 to group4).The primary cultivated varieties of Citri Reticulatae Pericarpium listed in the Chinese Pharmacopoeia(1985-2025 editions)originated from two populations.C.reticulata'Chachiensis',C.reticulata'Dahongpao'and C.reticulata'Tangerina'shared close genetic relationships and belonged to group2,along with C.reticulata'Ponkan'and C.reticulata'Shiyue Ju'.C.reticulata'Unshiu'belonged to group3.Population selection signals were detected in all the four groups,with group4 exhibiting the strongest selection signals.The SNP data of the whole genome revealed that group4 possessed the highest nucleotide polymorphism.Conclusion:Whole-genome resequencing provides technical support for the original plant identification of Citri Reticulatae Pericarpium and the genetic diversity research of C.reticulata.C.reticulata'Ponkan'and C.reticulata'Shiyue Ju'are genetically closer to C.reticulata'Chachiensis',C.reticulata'Dahongpao'and C.reticulata'Tangerina'specified in the Chinese Pharmacopoeia(1985-2025 editions).They can serve as potential resources of Citri Reticulatae Pericarpium for further research.
