Bioinformatics Analysis of Poplar TCP Gene Family and Its Response to Salt Stress

TCPs是植物所特有的转录因子,本研究旨在探究杨树TCP基因家族的结构特征及其在盐胁迫下的表达特性,以期为杨树优良基因选育工作提供思路.通过生物信息学手段,分析杨树TCP基因家族的理化性质、基因结构、顺式作用元件、蛋白相互作用以及物种内和物种间的共线性,并通过RNA-seq数据分析其在高盐胁迫下的表达模式.杨树中共有37个非冗余的TCP家族成员,其中20个属于Class Ⅰ亚家族,17个属于Class Ⅱ亚家族(CYC和CIN 2个亚类分别包含7和10个);同一亚族的TCP基因结构、保守基序分布、保守结构域以及蛋白三级结构高度相似;TCPs基因启动子序列中含有各种激素响应元件、胁迫响应元件、发育过程特定元件等;互作蛋白分析表明,37个 TCP成员中存在26个关键枢纽蛋白,其中Potri.008G115800.1、Potri.003 G120200.1、Potri.001G111800.1在细胞内起中心调控作用;共线性分析表明,物种内共存在8对共线性关系,相互有共线的2个基因在不同的染色体上具有相似的基因序列;通过转录组数据分析发现,杨树的叶、茎、根中分别有6、1、7个TCPs基因在盐胁迫处理后显著差异表达,并通过qRT-PCR得以验证.本研究系统分析了杨树TCP基因家族的结构特征和表达特性,为后期研究杨树TCP转录因子在高盐胁迫下的调控机制提供了参考依据.

TCPs are plant-specific transcription factors.This study aims to investigate the structural charac-teristics of the poplar TCP gene family and its expression properties under salt stress,with a view to provi-ding more ideas for the selection and breeding of superior genes in poplar.The physicochemical properties,gene structures,cis-acting elements,protein interactions,and intra-and inter-species covariance of the pop-lar TCP gene family were analyzed by means of bioinformatics.The expression patterns under high salt stress were analyzed by RNA-seq data.A total of 37 non-redundant TCP gene family members were identified in poplar,of which 20 belonged to the Class Ⅰ subfamily and 17 to the Class Ⅱ subfamily(CYC and CIN subclasses contain 7 and 10 genes,respectively).The structure,conserved motif distribution,con-served structural domains,and protein tertiary structures of TCP genes of the same subfamily were highly similar.The promoter sequences of TCP genes contained various hormone response elements,stress re-sponse elements,and developmental process-specific elements and et al.Analysis of the interacting-proteins showed that there were 26 key hub proteins among the 37 TCP members,among which Potri.008G115800.1,Potri.003G120200.1 and Potri.001G111800.1 played central regulatory roles in the cell.Collinearity analysis showed that there were 8 pairs of covariance relationships within the species,and the two genes with collinearity with each other had similar gene sequences on different chromosomes.Analysis of the transcriptome data revealed that there were 6,1,and 7 TCPs genes were significantly differentially ex-pressed in poplar leaf,stem,and root after salt stress treatment,respectively,and verified by RT-qPCR.This study systematically analyzed the structural characteristics and expression properties of the poplar TCP gene family from various aspects,and provided a reference basis for the future research of the regula-tory mechanism of TCP transcription factors in poplar under high salt stress.
